FastQC is a helpful tool used for quality assurance of sequence files generated from next-gen sequencing such illumina.
Sequencing outputs using illumina are generated in a FastQ file format. FastQC, itself is compatible with fastq, apart form bam and sam file formats. FastQC takes a file , analyzes and returns a neat interactive overview of the sequences samples with relevant graphs and measure. 1. First, you need obtain the zip for the tool : Click on the link below, it will start an automatic download of the zip file. Even if you're on mac you will need to zip file since we're going to be running the tool from its source code
2. unzip the file and then cd into the unzipped folder
3. Once in the folder, you need to excute the command to run the tool. FastQC is basically a java program and needs to be executed in the exact fashion you would execute a java program. Incase you're not a java person you would first need to check if your machine holds a valid version of java for you to be able to execute the command.
To check for the java version installation type the commod java -version
If you see something like this, you're good to go , if not you can get yourself a valid version from
java version '1.6.0_65'

Java HotSpot(TM) 64-Bit Server VM (build 20.65-b04-462, mixed mode)
You can now run your FastQC through terminal! For starters, after making sure you cd into the unzipped folder, type the command like so:
./fastqc -help for a full description of all the functions and commands within it
